After the Kargil War of 1999, Colonel Fateh Singh Lakhawat, with the help of Lieutenant Colonel Vikrant Kaul, launched a secret special military program of the Indian Army called Project Alpha.
Three years later, after the program's trials proved successful, they received official approval.
Around this time, Vikrant's pregnant wife, Janaki, was diagnosed with a congenital heart condition. In an attempt to save her life, Vikrant secretly stole a small vial of the experimental Alpha serum, which had the ability to help body tissues regenerate, and injected it into Janaki.
Although her health improved shortly before she gave birth, the Alpha serum had long-term side effects, which eventually caused her death. Janaki died shortly after giving birth to twin daughters.
As a consequence of Vikrant's actions, as well as the deaths of several soldiers who suffered brain hemorrhaging during the program's trials, Project Alpha was ordered to be shut down. Fateh was also demoted to Lieutenant Colonel and transferred to Cherrapunji, where he was ordered to continue his duties.
Determined to continue the project, Fateh, with the help of Dr. John Verghese, secretly abducted one of the newborn twins, who had inherited the Alpha serum in her blood. At the same time, he deceived Vikrant into believing that both his wife and daughter had died.
Fateh named the baby Sita, in memory of Janaki. He then took her to a secret facility in Rajasthan, where he raised her as the primary subject for experiments in a revived version of Project Alpha.
Meanwhile, her twin sister, Durga, was raised elsewhere. She grew up without knowing that she had a twin sister.
Twenty-four years later, in 2026, Sita begins systematically killing scientists and senior military officials connected to Project Alpha, one by one, before eventually destroying Fateh's research facility.
Sita's actions attract the attention of the Research and Analysis Wing (R&AW), which is now headed by Vikrant after he replaced his late friend, Sunil Luthra, as the agency's chief.
After confronting Fateh, Vikrant discovers a long-hidden truth: Sita is his biological daughter. As mentioned earlier, Vikrant had believed that Sita was dead because that was what Fateh had told him.
Vikrant then travels to Valladolid to meet Durga, who is living an ordinary life without knowing anything about her true past.
Sita follows Vikrant to his secret safe house in Pahalgam, where she briefly fights Durga. She defeats both of them. After they recognize each other, Sita reveals that she has already discovered the truth behind Project Alpha from Dr. Verghese. This is the reason she had been systematically killing everyone connected to the project.
Before Sita and Durga can reconcile and properly understand each other, Fateh's forces launch an attack on the safe house.
Sita and Durga escape to a secret safe house in Ladakh, while Vikrant stays behind to delay the attackers and attempts to track down Fateh.
Although Vikrant successfully discovers Fateh's location, Fateh eventually captures him.
Later, Fateh's forces launch another attack on the safe house in Ladakh. However, the attackers are successfully repelled with the help of Kabir Dhaliwal (Hrithik Roshan in a cameo appearance).
During the confrontation, Durga is injured, forcing Sita to flee with her while Kabir stays behind to protect them and give them enough time to escape safely.
Later, Sita infiltrates Fateh's camp in Srinagar alone. There, she finds Vikrant tied up with an explosive device attached to his body.
It is here that another major truth is revealed.
Fateh reveals his true identity.
He is actually Major Zarrar Khan, an intelligence officer from Pakistan's Inter-Services Intelligence (ISI) who secretly infiltrated the Indian Army in 1989.
His objective was to create the Alpha serum and eventually take it to Pakistan.
Zarrar then travels to his base in Cherrapunji after abducting Durga, intending to use her DNA to create a new version of the Alpha serum that is more advanced and powerful than the original.
After escaping, Sita and Vikrant track Zarrar to his facility in Cherrapunji.
There, Durga manages to free herself and joins forces with Vikrant and the soldiers stationed at the facility to confront Zarrar's forces and fight them.
During the ensuing confrontation, Sita defeats Zarrar and pins him against a wall, rendering him unable to move.
After Vikrant Kaul realizes that keeping Zarrar alive would create complications, he asks Sita to kill him by shooting him in the head.
With Project Alpha completely dismantled and Zarrar dead, Vikrant is reunited with his two daughters, Sita and Durga.
He then gives Sita and Durga a choice: they can live ordinary lives like everyone else, or they can join R&AW, where they can use their abilities and skills to serve India and protect the country.
